It is known that there is only 0.1% in the DNA sequences that is different among human

beings, and the rest of them are the same. These differences in DNA sequences are defined as

SNPs (Single Nucleotide Polymorphism). The Affymetrix, Inc. had developed a DNA chip

technology called Affymetrix GeneChip Mapping 100K SNP Set for SNP data.  The default

algorithm applied by Affymetrix, Inc. to decide genotype calls is called the Dynamic Model-

based (DM) algorithm.  In order to conduct DM algorithm, one has to compute the minimum log

likelihood ratio (S value) first.  In this study, four different modified S values for the DM

algorithm were investigated.  In addition, simulated SNP data were used to assess the

performance of the DM algorithms based on different modified S values.
